Animal studies: All animal studies were approved by the IACUC committee of Mount Sinai School of Medicine. HIV-1 transgenic mice, Tg26, and their littermates were generated and genotyped as described. Only male heterozygous Tg26 in the FVB/N background were used in the study, because homozygous HIV-transgenic mice are not viable for more than few weeks postnatally. UUO and folic acid-induced nephropathy models were created as described . Mice were grouped as wild type, Tg26 with mild kidney injury, Tg26, with serious kidney injury. The kidneys were collected from these mice for histology, western blot, real-time PCR analysis, and microarray studies. Kidney disease was confirmed by measurement of proteinuria, renal function, and histologic analysis.

We performed microarray analysis with the Affymetrix ST 1.0 gene arrays on kidney RNA from 20 FVB-HIVAN1CAST congenic mice (11 females / 9 males) and 19 FVBN/J littermates (10 females / 9 males). Sample preparation, labeling and hybridization were performed as per Affymetrix recommended protocol. Signal intensities were normalized using the RMA method.

Gene expression analysis was performed using Affymetrix GeneChip Mouse Gene 1.0 ST to identify genes and pathways associated wirh B Cell Lymphoma in HIV-1 Transgenic Mice. Raw data pre-processing was monitored using standard diagnostic plots (i.e., 2-D image plots, RNA degradation plots, MA-plots, and box plots). Affymetrix microarray data were normalized at probe-level by using the Frozen Robust Multiarray Analysis (fRMA) method. A generalized linear model approach, coupled with empirical Bayes standard errors shrinkage, and including coefficients for data heterogeneity as derived from surrogate variable analysis (SVA), was used for identifying differentially expressed genes between animal groups. Correction for multiple testing was performed using the Benjamini–Hochberg method.
